The partition functions of the secondary structures of the monomeric states are ZA and ZB, respectively, as introduced in the previous section. In contrast to [27], we include the unfolded states in these partition functions. The partition functions ZAA, ZBB, and ZAB, which are the output of the RNAcofold algorithm (denoted Z in the previous section), include those states in which each monomer forms base-pairs only within itself as well as the unfolded monomers.
