The cn.MOPS algorithm (Klambauer et al., 2012) was used to identify putative CNVs in the exome sequence of the 175 bulls. cn.MOPs is a multiple sample read depth CNV detection method that applies a Bayesian approach to decompose read variations across multiple samples into integer copy numbers and noise by its mixture components and Poisson distributions, respectively. cn.MOPS avoids read count biases along the chromosomes by modeling the depth of coverage across all samples at each genomic position. The exome version of the cn.MOPS program was run using the default parameters.
